301 Redirects from example.com to store.example.com and then removing store.example.com subdomain

Hi
I'm trying to wrap my head around the best approach for migrating our website.
We're migrating from our example.com (joomla) site to our existing store.example.com (shopify) site... with the plan to finish the redirects/migration then remove the subdomain from shopify and use example.com moving forward.
I've never done this and asking here to see if any harm will come from re-directing example.com URLs to store.example.com URL's then changing the store.example.com URL's to example.com.
Right now my plan would run like this:
- redirect example.com URL's to store.example.com
- remove subdomain on store.example.com
- use example.com moving forward.
- wonder what happens next?
Is there going to be any issues here, possible harm to the URL's?

Unsolved Almost every new page become Discovered - currently not indexed
Almost every new page that I create becomes Discovered - currently not indexed. It started a couple of months ago, before that all pages were indexed within a couple of weeks. Now there are pages that have not been indexed since the beginning of September. From a technical point of view, the pages are fine and acceptable for a Google bot. The pages are in the sitemap and have content. Basically, these are texts of 1000+ or 2000+ words. I've tried adding new content to pages and even transferring content to a new page with a different url. But in this way, I managed to index only a couple of pages. Has anyone encountered a similar problem?

Why is my inner pages ranking higher than main page?

301 redirect from dynamic url to static page
Hi, i want to redirect from this old link http://www.g-store.gr/product_info.php?products_id=1735/ to this one https://www.g-store.gr/golf-toualetas.html I have done several attempts but with no result. I anyone can help i will appreciate. My website runs in an Apache server with cpanel. Thank you

Does the order of results from "site:www.example.com" tell us anything?
Does google rank in order of page authority with "site:www.example.com" or is it random? As most of the results of the first 6 pages for our site are internal search results pages ( eg www.example.com/search/product-results)

The fact that search results are index at all is frustrating, they are not linked to internally or externally. The open site explorer does not have any back links for any of the search pages, and I checked the submitted site map and no search urls are submitted, so I don't know how google are finding the search urls. Also tested some of the search urls with aherf and no back links. But since its ranking the search pages ahead of the category(landing) pages with "site:" has me worried that not only are they indexing the urls, but they giving them higher page authority0 -
Webmaster tools doesn't pick up 301 redirect
I had a few hundred URLs that died on my site. Google Webmaster Tools notified me about the increase in 404 errors. I fixed all of them by 301 redirecting them to the most relevant page and did multiple header checks to ensure that the 301 has been implemented correctly. Now a few weeks later, Google is giving me the exact same message in Google Webmaster Tools but they are all still 301 redirected. WTF?

Is this a safe 301 redirect?
We are moving our site from one platform to another. Currently on our site we have two homepages. "www.homepage.com" and "www.homepage.com/Index" Both pages have some high quality links pointing in on them. The problem: We are going to be doing a 301 redirect from "www.homepage.com/Index" page to "www.homepage.com" as we are moving platforms at this time we weren't going to create a "www.homepage.com/Index" page all. This leaves this page as an empty URL. With this webpage disappearing all together will we lose traction as we are redirecting an empty URL? Or is it better to recreate this "www.homepage.com/Index" on our new platform redirect it and wait for google to deIndex this page for us? As well is there a tutorial for how to implement 301 redirects or is this something worth looking for a developer and pay someone to do?
